You can define multiple data sources in your configuration file, each referencing one of the schemas you want to acess (The Configurator app might be helpful for this).
Then if a certain Database plugin should act on a schema other then the default (jdbc/Main), just pass the name of the relevant data source to the plugin's <Data Source> trigger (which can be added explicitly or using right-click > Add Element).
You should also be able to specify schemas in plugins which expect explicit sql statements (SQL Batch, Database Query, Database Update) using the appropriate sql syntax.
